While when thinking of Whoniverse Crossovers, I ordinarily would not consider a show like House, as something that could be crossed with anything Who related. The shows have very little in common, but several authors have come up with well done ways of crossing the two and making them interesting.

As to the ending, not sure what happened between House and Jack. I don't think House and Jack had some type of torrid love affair.
My impression was that House figured something was off. He certainly considered it odd that two doctors from the UK would follow their grad student all the way back to the US. Also he seemed to be at wits end figuring out what was going on, and somehow came to the conclusion that the two "visitors," knew something.
Still not sure whether House figured it was extra terrestrial, don't see that as being in character. However House tends to have very good gut instincts, and when he suspect someone may know something he doesn't, he isn't one to hesitate about asking. Also I could see House doing some research on his own about Owen Harper, Jack Harkness, the place where Patient X was studying, and rumors about it in connection with Torchwood. Somehow, he corners Jack, and asks him to come ( ... )

He also goes to Google UK, types in the names of Owen Harper and Jack Harkness. He does more research to discover that Owen isn't currently associated with any hospital, but is associated with the shady Torchwood institute, connected to aliens, and other strange happenings around the area. While usually not one for stupid stories about conspiracy theories and alien abductions, House begins to suspect something shady and related to the UK govermnment. Since he doesn't know much about the UK, so for all he knows, they are still doing human experimentation ( ... )
