Application woes

Hello all:

I am a college junior interested in applying to Sociology of Education Ed.D/Ph.D programs. I intended, for a very long time, to apply to NYU Steinhardt. I was fortunate enough to land a research job working with a top professor at the school the summer before my junior year. I still think the school is my best fit, but is it now going to be conflicting to apply to the very specific program my boss is a Professor for?
