Despite the difficulties/disappointments you describe, your wedding does look beautiful. And congrats - your married! You accomplished the mission at the end of the day :)
About the thank you notes, I'm afraid you'll probably have to suck it up and write them individually. After my bridal shower, I used a few tricks to get my notes out fast. First, use smaller cards and big handwriting. Second, stick to a "template" of sorts that's the same for each guest. Fill in the blanks with their name, the thank you for their gift/presence, and a small well-wishing for the future or something like that. It doesn't have to be terribly creative, it just has to get done. And ettiquette technically says you have like a year to send them, so do them in small batches if that helps. Good luck!
