Powerpuff Girls (Damashitaa! Powerpuff Girls Z!)
These are technically different and unrelated canons tied together by the fact that the popularity of the first in the USA got funding for the second in Japan. And they vaguely have some of the same characters. But tone and details are different, and there's no canonical cross-over.
Which isn't to say that we can't/shouldn't roll them into one group. I just figured I'd mention it since I doubt too many people are familiar with both.
Over-thinking,

Other than that, I wish to complain about all the separate Power Rangers categories. They should be one canon since it is all supposed to happen in one universe, but how that works just breaks my brain if I look too closely at certain incarnations. Anyhow, Mighty Morphin Power Rangers, Power Rangers, Power Rangers SPD, Power Rangers: Dino Thunder should be merged. (I don't see Power Rangers: Dino Thunder on the actual cast list by the way. Which pups from that show applied?)

I believe Atlantis: The Lost Empire to be the same as Atlantis (Disney).
There are others that I would expect to be combined, but I don't actually know them at all, so I will refrain from listing them.
