So far, I think the game is attempting to tell multiple stories at once and failing to explain anything. All we know for certain is that the Mysterious girl is behind the problems, but we don't know why. I'm hoping that it will explain more since we know Edward is headed to Baron. And we also have the Lunarian tale to do too before we do the final segment. Thus far, though, you're right. We've played through a lot and it has only explained a very few bits.
