Get a carpet cleaner! You can find them at any local super center or vaccume shop. (I feel like an advertisement now.)

We have a Bissel light weight carpet steamer that we've used to clean up our dog's messes for 5 years.

The extent to which it cleans, though, depents on the carpet cleaning solution you use. Try something more along the lines of pet oder and stains. It should work =]

There is a pet poop cleaner. We have odo-ban at our house, it's a yellow substance. and possibly febreeze just to make the smell go away. and go look for a pet training spray. you spray it where they went and they won't want to go there anymore.

Triethyl (rubbing) alcohol can kill bacteria. Hydrogen peroxide can also but may have bleaching effects. Both are readily availabele at pharmacist. The best prevent is to by a sheet of clear plastic, the one with ribs to prevent slipping to cover your carpet. Those plastic can be wash easily or throw away cheap.
