Actually, I'm wondering if Watanuki is having issues because he's carrying around a partial soul. After all, where is she getting the energy to sustain herself? Or what if it's a reaction to her form of magic? After all, in CCS Yue couldn't sustain himself on Sakura's Star magic and the cards all had to be transformed to work correctly... Sort of like how different blood types are not compatible? What is the time line for that? Like, did he have the first blackout spell when Sakura was split?
