I can't find anything on flies and chrysanthemums or on specific pollinators for chrysanthemums, but chrysanthemums attract pollinators the flies may be pollinators that are attracted to the 'mums.

Chrysanthemums do contain pyrethrum, which is a natural insecticide. It won't keep away pollinators, but it will provide some protection against critters that might want to eat the plant.
