I don't think there's any way to get past that. What I do is just set up a playlist named after my iPod and put all the songs I want on it on there and set it up so that my ipod only syncs that playlist, that way I can keep everything checked.

I also create playlists. I don't have a dedicated iPod one, but I do have it set up for a few like "Random lyrical," "Meditation," "EBA - Ouendan," and so on.
