me personally, think since the episode was called "Skin" it attached the "skinwalker" to it for me.... and possibly a good bit of the fandom... i dunno.
I think that must have been what happened with most of fandom. Personally, it didn't happen with me. Sam talked about skinwalkers right after Dean mentioned things that can turn into animals, so it actually does fit...and then they used shapeshifter for the rest of the episode.
I figured they called the show Skin because of the really gross way the shapeshifter peeled his off all the time :P So, yeah, to me skinwalkers were something the boys would bring up (like black dogs), but never actually had hunted (in an episode.)
Another thing we can think of is the fact that really, even though they were brought up by John hunting.. even John was a newbie at it and learning as he went. It's not like there's a real apprenticeship/job training. It could be that John really never distinguished between them, especially as it seems like he did try to keep Sam away from hunting until he was an adult, at which point Sam rebelled - and learned nothing new except what he probably researched on myths at college (which would be totally different than hunter practicality - theory versus fact) - I like to think Sam did research stuff like that in college, I mean.. he's a learner, he probably wanted to learn what he could of his old life.. Maybe I'm wrong. Also, at this point, Dean's only been hunting on his own for a bit too.. he's still worried about John after all... and all he's learned, he's learned from John. So if we want to look at it as a point in knowledge.. at that time, they didn't know a difference. After more years experience, and more research on

Yep yep yep! Though John's journal did prove to be an awesome resource for them. But if John hadn't actually personally dealt with something... he could only write down what he knew/learned.
in S1 (Skin) they called them Skinwalkers (only once though) because it was a new show, the writers were testing the waters of the show and the legends. over the course of the seasons, the writers came to the conclusion these guys in Skin and Nightshifter are shapeshifters.
That makes sense to me - in the beginning, it was all new so it's like the definitions of what makes a creature a skinwalker versus a were verseus a shapeshifter have changed and evolved as they learned more. I like that :o)
and like the comment above, they learned everything they knew from John... who was basically a self-learner. so as the seasons went on, they learned from their own experience too.
