In the original film, in order to recieve new orders from Alan, Tron had to visit an I/O tower. When he starts rebuilding the Grid and restores Tron, Sam decides to change that, and programs in a sort of intergrid communications system, so that any messages he types to Tron in the real world are received by the program directly, and any messages Tron needs to send are sent to his phone/computer/handheld device, sortof like a two-way radio.
Bonus points if Alan starts using the comline, and Tron doesn't realise it's Alan he's talking to, and Alan is all shocked when he learns he's been conversing with a program when he thought it was a human.
