Good question. I'd think maybe like some kind of babbling potion, forgetful potion, or general make-sicky type things.

....and I almost wanna have him slip Squalo a euphoria potion, just because him spontaneously breaking out into happy songs is a beautiful mental image.

...and after the euphoria potion it dawned on Squalo that the potion whiz kid was the one spiking his drinks, and he went and dangled him off the astronomy tower by his ankle for a bit. ...after he'd gotten back from the hospital wing, anyway. That was also the point where slipping things into his drink no longer worked. y/n?

...Polly can always come to Morrigan to get permission for all the ~dangerous~ potions. For being such a tough bitch of a teacher, she loves it when the students create chaos. In other people's classes, just not hers.

Somebody keeps drugging Naoto with Polymorph potions in order to change her into a boy.

I think Polly could make some serious cash from the legions of fangirls constantly trying to win Naoto's affections through love potions. Though, Naoto has gotten pretty good at spotting THOSE. The Polymorph potions, on the otherhand...

Of course~♥ Not even Naoto will have definitive proof that it's Polly supplying the potions, though I'm sure she'll have her theories... Both potions can only be brewed by advanced potions masters, so... that kind of narrows down the list of suspects considerably. LOL
