Charlie's waking of the President is one of my favourite moments of the show as well. The first or second (it's a two-parter) episode of the second season has Tobey delivering what might be my favourite line from the show. But, it's a tough call.
Did you watch the commentary for the pilot? After I did, I realised what an insane one-shot the opening shot of the show is. It goes for something like five minutes straight for something that had to be 7 pages of dialogue. Insane. Insanely awesome.
Fourth disc is all bonus features. The featurette is really strong. The outtakes are mostly blown lines, which is a big deal with those huge one-shots.
