If you're upset or unsettled at seeing Tom Baker's peen (by which I assume you mean pingle) then take comfort that in his autobiography he claims that his own peen was too feeble an effort to be shown, and so a props man made a fake one out of a screwdriver and some sticking plaster and this is the peen you have seen. But then, can one believe a word of Tom Baker's autobiography?

Whew, that's strangely comforting, so I'll choose to believe it. My eyes remain somewhat innocent.

As for the movie, well, the lesbian beside me exclaimed at one point that she had never seen so many penises in her life, which might not be saying much. I had much more trouble with keeping up with it jumping from one tale to another without any indications when the change happened. But then I might all in all be more desentizised to peens (except Time Lord ones obviously).
