I assume she never got properly rescued from the Silence? And if she was controlling her ganger unawares, maybe the bio...thingy signal would have confused the pregnancy scanner, since the ganger was pre-pregnancy but the controlling human was pregnant.

I think you're right about the rescue, although as this is Moffat all bets are off until we see the actual episode! He is a sneaky man.
