Based on my own experience with living but rotting bodies, I can only assume that the body is... rejecting the soul? [She's not sure, because she has NO idea if this is even akin to alchemy, but it's all she has to go on, plus her memories of Barry's rotting body due to a foreign soul in it.
Which is not a pleasent thought at all.]

It's not rejecting a soul. Lucifer is an angel far too powerful to be contained long inside an imperfect vessel. He requires something very special.
