Oh, Clay. He's a good friend and despite recent events, she appreciates that he's been there for her. She doesn't approve of his need to resolve everything with threats and violence, though. Pepper tends to find men in her life who have a lot of the same qualities as Tony. Oh, Pepper. Pepper is a woman Clay can respect even though she's not regularly trying to kill him. It's actually a pretty big deal for Clay. He's not old fashioned when it comes to women but he has a protective instinct.
He thinks she'd make a good team leader. She's scary organized and willing to stand her ground. She's smart, which is a plus, and she's got common sense. If she worked for the CIA, it might not be so bad off.
When it comes to Tony, Clay thinks she has a blind spot. She can't see how bad things really are for him and for her being with him. He's going to step in when it comes to Tony because she can't see it from the outside like he can. He knows she doesn't appreciate it, but he's not stopping. She'll just have to get used to it.

On the other hand, she wants him to find himself and his own identity and she wants to encourage him to do that. Pepper sees him as more than just Tony's clone. She loves having him around because he's just so intuitive. He seems to know whenever something's wrong, but he never pressures. Clony is understanding and generally supportive, which Pepper appreciates it. Along with his hugs. She appreciates those, too.
Pepper could easily develop romantic feelings for Clony. Every now and then, when he does something particularly Tony like, it crosses her mind. And then she feels like a total predator since he's so child-like. She tries, instead to be a good friend to Clony and to help him find his own interests and encourage those. She doesn't want to shape him into a person she thinks he should be, but rather help him find the person he wants to be

Jack. Pepper doesn't know him very well, but he reminds her a lot of Tony. He's into himself and stubborn. It's refreshing for her to encounter something familiar in a new place. That aside, Pepper finds Jack intriguing. He doesn't try to shove the bizarre facts of his life at her, rather he offers them then lets her roll it around until she comes to terms with it on her own. What's more, he doesn't lie about it. He just allows her to be incredulous until she's ready to accept
