1) The important question becomes, which one came first? I tend to automatically think that Rumble and Frenzy were the younger versions who eventually grow up into Sunstreaker and Sideswipe. Rumble and Frenz live through the war, see the eventual slide into pathetic mediocrity of the Decepticons (as in G1 cartoon season 3), somehow, either by accident or deliberate doing, get sent into the past, and partly to avoid their past selves, partly to have better lives, they upgrade into larger bodies - "Lamborghini" bodies (whatever frame the Lambos had before they came to Earth and were reformatted as Lamborghinis).
The alternative is that Sunstreaker and Sideswipe get thrown into the past (I am thinking most likely accidental), someone captures them, want to neutralise these dangerous mechs, so downgrades them into Cassettes. Options are open for the one responsible for the downgrade, but my person opinion is that it's not Soundwave, because Rumble and Frenzy are too loyal to him. Maybe he saved them from whoever did it to them and they

For number four, maybe the mechs also have a subconscious urge to free the Ark? If you think about them as Nanites, they might not even realize why they want the ship freed.
And that's a pretty plausible idea to me for anyone who'd want to write Optimus Prime temporarily changing into Orion Pax.

In G1 cartoon, there are so-called "animation mistakes", with a purple Autobot insignia sometimes showing up on Soundwave, red Decepticon insignias showing up on some Autobots or Decepticons, basically we get all four possibilities of the sigils in one episode. It's unpredictable as the Mini-spies were (you had to rub the figure to tell whether you had a Bot or a Con) and if you consider Shattered Glass insignias.... well, it might even make some sense. Soundwave might be an evil Autobot from SG, living among the 'Cons in G1. And he might not be the only weird Cybertronian in this "student exchange". The writer can freely make any characters "exchanged students". Or come up with some other random explanation.
Incorporate this into any of your stories, if you will. Change the bunny if you feel like. And have fun!
