Severus wants Draco and other Slytherins to believe Harry's fire-cracker throwing was in response to the provocation of Draco's ingredient-tossing. So he would like none of the Slytherins to know about the Polyjuice brewing, because if they knew, someone might figure out the true purpose of Harry's move. So yes, better have them thinking Harry bought it somehow. There is indeed a chance Miller, if left to his own devices, might suspect brewing, so better guide him towards the more desirable line of thinking.
Be careful about who knew what when. While Harry and Draco were in the same room in Knockturn Alley, Draco was not aware of Harry's presence, nor of Harry's encounter with Hagrid. Severus may have heard from Hagrid though. Of course Draco is aware of Harry's illicit collaboration with Hagrid regarding the dragon. But does Severus want to implicate Hagrid? Wouldn't it be disloyal of Severus to do so?
