The fact that she thanked me wasn't the weird part. It's the fact that she insisted on doing so in private. Even more so that was a strong filter. I doubt even Miss Yamagishi could have broken it. Why would she hide something like that?

You're getting ahead of me. She wasn't thanking me about the chip. I'm not even certain she knows that was going on. She didn't see him in person during the incident, after all. She thanked me for caring for him. I field treated his wounds, fed him a potato, and took him to the hospital.

Now, maybe I'm just weird, but I don't see why she'd need to go THAT PRIVATE to thank me for just saving his life.
