No fancy stories, just a simple fill-in-the-numbers. Or is it?

The puzzle is layered. The top layer depends only on itself, but all other layers also depend on those on top of it. The point is to fill in the numerical values of how often certain digits appear on each layer.

So if "12" appeared, does that count as separate incidents of the '1' and '2' digits, or does it count as the number '12'?

Either works, such a thing does not occur in this puzzle.
