Sorry to bother you with such a silly question but I'm seriously sick of having Pokedex lying around uselessly with only a card missing.

How can I get a Masterball card or maybe even directly Pokedex 151? I'm a sad panda without one or the either to help me out here.

There is no way to get pokedex151 directly; only through masterball. To get a masterball you can

1. earn an event card in a holiday event or event mastery that will allow you to exchange for masterball
2. trade for a masterball or event card that can be exchanged for masterball with another player
3. donate enough cards to the card donation that you can buy a masterball

How should I suggest a deck in which the character appears spanning over more than one game version? For example, chocobos and moogles appear in various FF games.

Obviously first off a character can only be suggested for a series that is already in the series listing for suggesting a deck. Secondly I would take into account in which arc the character is originally introduced and/or has the most screen time in as that's likely where the majority of deck materials will be pulled from. At the core though, just one suggestion for the character wherever it ends up; not multiples through the whole series.

A question I've had in the back of mind for a while - I've seen this a couple of times but don't really remember where. If a member owned an S cert and gave it to another member to get member #1 a card, would that count as a no-cert mastery still for member #1?

If you give a cert to someone to get cards for you, the same rules apply as in normal trades. As long as the certed cards are traded for cards you already have, it does not void no-cert mastery. If you cert cards to trade for the certed cards, then it does void no-cert mastery.

I'm not actually a member yet. I don't mind creating a community just for my TCG activity, or an outsource community - but would it be okay for me to also log everything on my site-based tradepost as well? (Mostly because it makes it easier for me since I'll be able to just copy & paste the code from the website to the card post)

I'm not entirely sure what you mean, though I kind of get the gist. Your main post/where trades are actually done would need to be on an LJ entry so that members can actually comment for trades. There's no reason why you can't necessarily use a site for logging or other purposes (in fact,
