I love your questions. He doesn't really see them separately, just Cal's Pell is younger and hasn't had to go through whatever shit Thiede had in store for him, so he's still innocent. He does think that Pell could grow up to be Rue's Pell because he's basically the same person, but he knows he'll never become like that in camp because he has Cal and Thiede is far far away.
Swift had Pell pictured as some kind of golden emperor that only allowed himself to have flaws behind closed doors. So, although he logically knows camp!Pell is younger, thinking about it still floors him a little.

That's so difficult for all parties involved. Swift was very worried when Pell first arrived because he didn't know how everyone was going to react.
After things settled down, he was very concerned about Rue because he hadn't shown up almost at all. Also, he realized that it was being very difficult for him.
He knows Rue loves Pell, he understands it, and he can imagine how hard it's been for him. Swift is glad they all seem to be getting along now, but he knows it's going to be hell for Rue to go back home to "his" Pell. He just doesn't bring it up because he doesn't think there's anything to say about it.

Youji is still Youji with or without memories. It's like Cal, in a way, Cal didn't know Swift when Swift arrived, but Swift loves him anyway. So, yes, Swift still wants to take them home and keep them there.
He's very fond of the boys, and Swift's fuzzy feelings are as close to unconditional as they can get, so he'll take care of his catboys regardless of what they think, do or forget.
