I'd be inclined to argue that any such display problem is a browser bug, albeit a minor one. Reason suggests sub- and superscripts should not generally affect line-height--but then, I haven't checked the oft-unreasonable CSS spec.

However, if you can input Unicode, and have fonts containing the characters, you can use super- ⁽¹²³⁺⁴⁵⁶⁻⁷⁸⁹⁰⁼ⁿ⁾ and subscripted ₍₁₂₃₊₄₅₆₋₇₈₉₀₌₎ characters, which should minimize the effect where applicable.
