Sounds like you might have dragged it off the top-right of the desktop? Try setting your desktop to its maximum size using the Monitor options in System Preferences. Find the window and then move it back onto somewhere safe, then put the monitor settings back to what they were.
Apple programs (supposedly) don't allow you to drag windows completely off the desktop, but a third-party program might let that happen?

I used a facility to enable the ibook to span screen with another monitor, expanded my viewable screen size to ridiculous proportions and then dragged theclock back, and now it's sitting quite happily back on my desktop again.
