Pains and Contradictions by atypicalsnowman fits this desription very well. It's currently a WiP, but it's updated very regularly, and is kind of amazing! I feel kind of redundant with this rec since there's a 99.9% chance you've already read it, but Atrata's In Between Days is really long and depicts a wonderfully complex and turbulent relationship. If you hadn't read it before, I highly recommend it.

schemingreader's wonderful "No Looking Back" series. Oh, lord, it's possible that Snape gets a bit emotional in one of them, but I promise you he's in character all the same. A very grown-up sensibility, with everyone a bit worn and skewed, and so, so funny. There are other relationships as well, fyi.

I think Reconciling Lily's Eyes (http://www.walkingtheplank.org/archive/viewstory.php?sid=2590&warning=4) and When the Rose and the Fire Are One (http://www.walkingtheplank.org/archive/viewstory.php?sid=2759) both fit your search.
I certianly recommend them, they both have wonderful, IC Snapes, and comlicated relationship between Harry and Snape.
