They are certainly two different branches. That said, Atlus develops a lot of the software it localizes. More importantly, that includes a chunk of the big franchises, including the very obvious Shin Megami Tensei games. Localization is one thing, but if there's no source material, then what's left?

I'm VERY VERY saddened by this. Atlus makes a BUNCH of stuff I love. I can only hope they'll somehow pull out of this slump.
