Apparently that's an actual biblical thing though, that prophets get taken up in the rapture once their job is done, but... it'd be pretty random for them to just take that one little bit of biblical lore and leave out so much of the rest of it. There was no foreshadowing, no character or narrative build up to show how Chuck came to be so accepting of it, and that look on his face - he knew it was coming, and he was completely smug about it. Normal!Chuck would have been freaking out. And the rapture never actually happened - that was the point, the whole mess didn't get to play out - so how could he be caught up in it?
