I assume they became friends at the Academy--I don't know how, except that Ukitake is quite friendly, so maybe they just had things in common, like their dual wield zanpakutos?
In some ways it seems difficult to speculate on because when we see them in Bleach they've been friends for so long already.
I think everyone agrees they became friends in the academy. But the best scenario I've seen of this is in Legacy sequel to Skeletons in the Closet fanfic. Shun and Uki are roomates. Uki walks into the room and there is Shun's butt because he is being pleased by a lady (nice way of saying it for LJ). I find it hilarious that THAT might have been how they met.
