I like this! I'm totally of the opinion that in the show Eli knows that Rush was left on purpose, and I like how this fic plays with the concept of Eli being smart and knowing what's going on.
I really like it! It's a nice idea to let the episode end like this. I wish it would have ended like this ... well, sort of. From the viewpoint of drama, the real end was great, it changes everything and opens so many new doors. Terrifying doors ...
Your alternative end is much more comforting for our souls. :)
Yeah, I like the original ending as well, it made for good drama, but it's also one you feel like fixing sometimes.
And I still like Colonel Young, though I'm torn between beating his head against a wall, and throwing him against the nearest flat surface and doing things that would send the censors into meltdown.

Eli always seems to be the Moral centre of the group I've noticed, Rush is willing to do anything to get what he wants done, Young has that vengeful side we saw in Justice, Scott can't seem to keep his pants on, Chloe is still hurting over her father's death, TJ needs to keep the ship healthy beyond her means, and Greer's Temper is scary.
They're all good people, pushed beyond their limits.
I watched Justice tonight, ended just 10 mins ago, so slowly catching up on SGU fic stories with spoilers for Justice, and I have to say that I agree wtih theeverdream. I think Eli knows more than he's letting on, esp. with the scene between him and the colonel at the end, when the colonel asked him to put a copy on the memory stick. The way Eli looked at Young was just intense! I wish your little fic story acutally happened in the episode. *sad* Loved your take on Justice!

I'm half tempted to write Gouald!Rush, Just to give Young a good reason to leave him on planet, or maybe Gouald!Young, for similar reasons.
But I don't write Gouald's too well.
