For dad fics, I would humbly rec the following series of mine:

From the Ashes (It takes a while for John to come on the scene, but flashbacks show his path to dad-hood, and subsequent installments have him firmly in dad mode. Earth-based AU.)

Good Days and Bad (Single dad John. The birth story for his daughter is in the second installment. Earth-based AU.)

That McShep Boy (Rodney's biological son, but he and John raise him from a baby. Pegasus-based.)

And one standalone movie fusion:

Mountain Magic (John meets three orphans and everyone knows what's going to happen but him.)
