No one is dead, their souls are just in Father. :)

Still pretty bad but if they were dead they couldn't come back per the rules of FMA and I am sure they can come back in this condition.

Oh yeah, that makes sense! So there is hope, since we know that souls can exist outside of their original bodies. :)

They just have to figure out how to stop Father and how to get the souls back in everyone. But we know the good guys will figure it out and win at the end of the day. :D
