This of course depends largely on what you consider best. I only know of a couple restaurants in the area since I don't go there very often, but one place I hear about frequently is the restaurant at the Stone Brewery (StoneWorldBistro.com). I haven't eaten there myself, but I hear the food is tasty and unique.
That's what I was going to suggest. It's a nice atmosphere (the outdoor seating is way nicer than you'd expect for the location) with fairly good food. I think the food is a tad overrated, but they have grassfed beef and other organics that you just can't get in many restaurants, so I give them a little extra credit for that.
this was also what I was going to suggest. Stone is beautiful inside and they do have very unusual and tasty dishes. Their menu also changes frequently so what you see on their website menu may vary from what you will see when you go there. It is on the pricy side so keep that in mind.
Depending on what kind of food you want, how much money you want to spend and what part of Escondido you'll be in:
I like Filippi's and Taste of Florence (Italian), Cenote Grill and Mi Guadalajara (Mexican), Brigantine (seafood) and Vincent's Sirano and Bistro 221 (upscale).
I was going to say Filippi's, too...the nice thing about them is every one is different...so even thought the menu is the same, food tastes different, the salad dressings are different, and Escondido's has the best food of all of them in San Diego =] And Stone Brewery is also great, tho a bit pricey, as stated before
I have been to the Filippi's in Little Italy. It felt like a mom and pop type place. I will have to try the one in Escondido, now that it is winter and the temps are better there than on the coast.
