Wooohooo! This is Rapture!

Actually I'm also having awful feeling of pain in a finger (which supports a pen) since I've started practicing every day. No idea yet how to deal with it.

For you I guess it's better to start to warm-up your hand before, after and during the process. And give it a break.

I think it could be my drawing quite hard, I'm not sure, but breaks are what I do <3

Maybe try adjusting the wacom tablet properties, make the pen sensitivity softer so you minimise physical applied pressure.
Another thing you can try is to make the rubber pen grip thicker and easier to hold for longer periods of time. I use the supplied rubber wide grip on my intuos4 pen, I think it also comes with the intuos3. If not you can just wrap some rubber bands around your pen.

above all, take breaks whenever you can, play with a stress ball and just stretch.

Whenever I sketch out designs for metal works, I have a rubber around the pencil I use. Perhaps that may help you with your thumb cramps.

Also, with the buildings~
I've heard that maximizing the usage of a straight edge, a metal 90 degree angle, or any sort of technical drawing tool can help. However, in my opinion, the blur and roundness of the building make it look more subterranean and sea-like.
