There are films out there that really are pretentious. In multiple ways. One way would be if the film-makers and marketeers are selling their film as deep and though provoking when there really isn't much there beneath the surface. An example of this might be Matrix Reloaded. Alternatively I'd consider a film pretentious if it was selling itself on a historicity or factuality which it is lacking. Examples of this might be Braveheart, Apocalypto, Passions of the Christ (coincidently all Mel Gibson films) or Boys in the Hood.
I can't comment on Waking Life though since I (ironically?) couldn't stay awake through it.
