Very interesting thoughts! Yes, I think you've pegged it well. I especially can relate to your musings on Illya; that is definitely how I've tried to write him, both the facade and what's underneath. I'm not sure I've ever actively thought of Napoleon as also using a facade, but maybe that's because to me he's such an open book. I've certainly noticed his patience, compassion/mercy, and righteous determination.

I don't think Napoleon is deliberately trying to put on a facade in the way Illya is; he really tries to be one of the guys, but at the end of the day, he does stand out because of his qualities (basically, I have Zero point out how unique Napoleon is, and Napoleon is genuine baffled because he doesn't see himself that way).
You have finally cracked the riddle that is Napoleon and Illya. I believe it's the key to writing good MFU and most writers never go that far as to really figure out what makes the guys tick - they are too busy tossing Napoleon in bed with Angelique and Illya wallowing in his past.
