Your analyses are always very fascinating to read. I like this musing of yours on how the Doctor changed, and how Jamie is still there and still loyal and understanding post-Trial.

I took a slightly different interpretation in SEEDS OF DEATH when the Ice Lord screamed, "You destroyed an entire fleet!" The Doctor simply said, quietly, "You tried to destroy an entire world." One of the dark things about Two is he will revert to logic and not look back. An entire world is more important than a fleet of invaders; in EOTD he admits to Victoria that five lives against that of worlds isn't good. He can't make the choice that those lives are worth more--and she's one of the five lives in question! She understands what he means, and she doesn't argue, but how many people would try to explain they had that part of themself to a young girl they'd just met? He's never joking when he says this, nor is he blustering or buffooning. In these moments, the Clown is no longer laughing; the joke is over. And, for better or worse, the trap is sprung.

Ooh. Yes, definitely, Two running scared from the Time Lords is the first in a long line of heartbreak in that episode.
And yes, not being able to protect Jamie from the Sontarans and the Androgums would definitely hurt--his reaction in part three when he can hear Jamie crying out in agony, and how he practically begs Six to save him...
And ooh, yes, post-trial Jamie definitely is different, too. Also gives support to the idea that he's aware of his changed role...
