SHIELD in the 'Ultimates' universe is downright villainous and creepy (though that is true of everyone in the Ultimates universe.)
SHIELD in the main Marvel universe is, on the whole, good intentioned, but authoritarian and not to be trusted, no matter who is heading it up, be it Nick Fury, Maria Hill or Tony Stark.
And SHIELD in the MCU are not wholeheartedly on the good team either - their ultimate political controllers sent that nuke at New York, and they are happily building WMDs, stealing stuff (ask Jane and Darcy what they think) and didn't get the Abomination on the Avengers team because two agents subverted Fury's orders by getting Tony to talk to Ross about recruiting him...
