I'm a little confused by the question, but it seems like you are asking basically, "If Steve convinces HPD that Kono was forced/coerced, isn't that taking away her agency (i.e., her power to choose/control her actions and have her own motivations represented/expressed)? And if so, is that a good thing or a bad thing?"
To which I would say, to a certain extent yes it is taking away her agency, BUT I think the bigger question MIGHT be whether she knows/is okay with Steve's story to HPD. I could see someone in her position protesting his explanation if she wants to be seen as a free agent and take some of the responsibility, OR choosing to go along with it if she is happy to get off and/or feels it best serves the team's interests.

ever have a moment where, wanted or not, the floodgates of part of your memory open, and you can recall dozens of past conversations? that's what prompted this - recalling many ep reviews (in many fandoms - granted, 5-0 wasn't one of them) saying that the woman's agency could be seen being taken away. (even if he was just ordering them each a beer* after they'd had a long day at work)
* = as opposed to her telling the bartender what she wanted to drink.
