My take is that, like the alternate Office-verse that Zachariah plonked Sam and Dean into last season, the future isn't actually the future, but an invention designed to make Dean amenable to what the angels want of him. It doesn't have to make sense, because it's basically just psychological manipulation.

That is actually a damn good question, if they all checked out of the universe? the material plane? Kansas? Then what was powering Lucifer and Zachariah (even through time?)

the only thing I can think of is two separate answers:

Zach had either a spiritual hump to get him through resource-poor times, just in case...or he had a umbilical back to the present.

Lucifer, during his long confinement in Hell, probably turned it into a battery so he would have an independent source of power.

...though, when Cas said he wasn't entirely mortal, was that "not entirely" what helped him see that present!Dean wasn't future!Dean?

I can kind of see Lucifer having reserves of angel mojo, or maybe feeding off of whatever was floating around.

About Cas though, yes, I'm almost certain that was how he knew Dean was past!Dean. I can't help but think, after being an angel for millions of years there'd never really be any such thing as 'completely human' unless you took all his memories away too.
