Oh, I always act like the last three or four seasons didn't happen.
As for ideas... if you go AU then the sky is the limit... but anyway...
You know that Mulder and Scully have to get involved with the Doctor somehow, otherwise there's no point...
There's something bothering me, though. In "Possessions", when Thea encounters them at the end, she says "I'm only here because you told me I would be. And I'm very sorry, but I won't see you again. So don't make this difficult for both of us. Goodbye."
This doesn't make sense, because how could Mulder tell her about the encounter if he won't see her again? The only possible thing that makes sense is that from her point of view she won't see them again, but from his point of view there will be one more encounter, the one in which Mulder tells Thea about meeting at the Washington Monument.

There's also a direct connection between "Possessions" and my Fifth Doctor story "Irresistible Force", in case you hadn't caught that one. The Nemesis murders that Scully and Mulder are investigating at the end of "Possessions", the ones Thea tells them they'll never solve, are the ones committed by Llwnw, as described in the beginning of IF and eventually stopped by the Fifth Doctor and Jessica. I never can resist the urge to connect the fandom dots...

Oh, and Rebecca, I regret that I don't have any good ideas to recommend for Incarnations. I know how it feels to lose interest in a fandom and leave things unfinished because I'm no longer inspired by it. :( I definitely stopped really enjoying XF after the fifth season, and basically by the time that they got to the bee plot in that season, I knew that they were directionless and were just continually pulling out annoying straws to keep the story going, unresolved. B5 has destroyed my patience for aimless episodic TV. :)

Oh my patience for certain types of episodic TV was destroyed long before then -- even before B7, actually. It was The Hulk TV series, really. It wasn't that long before my sharp child-mind figured out that David Banner was never going to get a cure, so what was the point?
IMHO, the basic premise of the X-Files -- investigating paranormal cases -- was actually something that suits episodic television. And I figured it was reasonable to expect that Mulder wouldn't ever find his sister (though I have enjoyed some of the fanfic in which he has). It was only when they introduced The Alien Conspiracy that they messed up their own premise.
And I could never keep track of all the ins and outs of that plot anyway.
