Order of the Stick (OOTS) is by far one of the best web comics around with a continuing story.
I highly recommend anyone with even slight literacy in Pen and Paper RPGs read it from the beginning. The references (particularly to D&D) are delightfully geeky.
As of late (for the last couple of months) the story has really gotten epic in scale. It’s very much worth a read.
Dominic Deegan is another fantastic comic. The very early ones make it clear that Mookie (the creator) never really intended for it to become a sweeping epic of a story, but it has. It ranges all the way from comedy to tragedy and would easily make a fantastic anime if anyone would just produce it.
That’s Comic #1. It updates every day that Mookie’s not at a convention, so get caught up. Once the characters get established you just can’t stop reading.
