The HLOTS stories I was looking for I think were also by Saundra Mitchell -- they were gen, and a wacky au, where the cops from the book were real people, but also characters in the story, and then the cops from the TV show were actors who were characters in the story, and there were fans -- I'm doing a terrible job explaining it, but it was wacky meta fiction, and very cool, and I haven't been able to find it for years.

I don't think I ever read her HLOTS only stories, because I watched only a couple of eps of that series and read the xover more as a Mulder fan. But it's so sad when stories vanish.

And, er, Saundra Mitchell seems to be publishing children's books and other things under that name, which is probably why she took most of her fic offline, so it might be nicer to send them to people by email rather than put up public links. Just, I'm always sympathetic to people who used their real names in fandom early on and then DEEPLY REGRETTED IT.
--wait never mind, I saw that they're archived at Gossamer, not wayback-machined. IGNORE ME.

So while tracking down the pieces, I found your wonderful entry (plus the author's comments). Instead of reinventing the wheel, I may link to this entry--if that's OK.
I can't find Empty Cage online either, so that's probably going to be one of my choices for "Favorite fic that's no longer online," disappointing since this was one of the best stories in the series. However, I just started going through some 10-year-old disks today and the first one had Ties That Bind and Empty Cage.
And on the topic of fanfics that are no longer on line, do you have a copy of the metafic, Permanently Offline? There's one I've been trying to track down (con attendee gets murdered, the fanfic writers are the suspects), and I think this is it.
