What's the canopy made of? Aerial attacks are the bane of the traditional fortress, and they can muster quite a bit of firepower.
You've also left yourself with quite a few ingress points to defend. Every gate increases the number of warriors needed to defend the facility, so I hope you have a lot of friends.
I can't speak for your storage or plumbing without inspecting it thoroughly, but as this kind of fortress is designed to withstand a siege, consider the security of your water and food storage.
I also might recommend a building material other than stone, but metal fortresses require a radically different design in the first place.
Finally, I'd point out that there's a perfectly good fortress already, but as the Queen provided it, I can understand not trusting its security.

It's a thick plastic for now. I wanted something that allowed reasonable visibility.
I thought it might be good to have multiple entry points for people who got caught outside by a sudden attack. Hopefully multiple people could man the door areas at the start, and then have them locked down once most of the population is inside.
Please feel free to come check it out; I've tried to keep everything as secure as possible, but I'm definitely a civillian here.
I could possibly reinforce the stone. I'm afraid I worked with very scanty knowledge of this sort of thing, and I'm pretty sure that we'll be mostly up against things like the murderplants, rather than, um, tanks.
I'm also just trying to go along with the order to build. I would feel safer with something I know I designed. Plus, y'know, strategy. Helps to know where all the nooks and crannies are.
Honestly, you're probably going to need magic above my pay-grade to make a canopy that can withstand a serious attack...if all you're worried about is the wandering monsters, though, hardened polymer might work.
I've never seen an amateur castle design before, but you seem to have the right general idea. I'll have a look at the interior when I'm, er...off-duty.

Oh, hey. Thanks! I'll just- [she starts to reach out to take the chest, then makes a quick mental calculation of the likely weight versus what she can carry and immediately rethinks this plan] -open the door for you.
I would appreciate it. I know there's probably no way to deter everything, ever, but hopefully this will be enough to keep people safe from most of the crap here.

[She politely avoids mentioning the fact that she could easily reduce the fortress to rubble.]
An overdesigned fortress could easily become a trap.
That would be good, yeah. I might have to make a poster or something, too, in case people need them for emergencies.
I'm all for simple designs, as long as they get the job done. I'm pretty sure most stuff like this has been basically the same floor plan, anyway. [Jessica is already assuming that Sephiroth would make mincemeat out of just about anything because Sephiroth is awesome.] As long as it can stand up against what the garden throws at us...
You must check for good escape points, preferably different to entry points, and hidden. Stocks of dried and preserved food and medical supplies, as well as simple things such as blankets, cots, these should be kept inside in a safe place, and replenished. Water is the most important. And there should be form of warning system, to alert the people within that someone is approaching. Something more foolproof than the human eye.
Gonna be getting the supplies in once I'm sure the design's okay. I think the plumbing's safe enough as it is, though I guess emergency water'd be a good plan. [She notes that on one sheet of paper.]
I'm not sure the rest applies here, since it's more a "everyone run in and take shelter when things come to kill us" thing, instead of a "hide and hope we don't get found" thing.
