Forget an affair...those two are tele-married. You work together so many times; it counts as a common-law union. (David Tennant and Catherine Tate are just a couple shows shy of their own tele-nuptials.)
Hey Bird! You know, not an hour before I read your comment I was just wondering what you were up to. RL catching you up in its evil clutches again, eh?
Wow, I seriously must watch that interview if I ever get some private time to myself. That is just glorious!
Even before this, I had noticed a development: until about two years back, John was saying - as a joke - "we have a clause in our contracts that means we have to work together every two years".
I read an interview recently - in the Independent, I believe - where he said something like "I try to work with Phil every year...". He then basically said "...because we're so good together."
Mind you, he should be careful saying things like that. With Phil's sense of humour he'll find himself getting majorly snogged next time they meet. With the Radio Times photographer on hand to record it for us, with any luck.

Oh, well, it's nice to have confirmation of these things, anyway.

That, or for them to do a joint interview with a "surprise opening" a la The Mighty Boosh (at approx 1:05).
