I thought Finch disabled the computer, and in a way that only temporarily did so, so no one could unobtrusively hijack the computer. They would have to physically take it.
Good question/point! I have no idea, but I hope we get this answered soon. It would be really interesting if Nathan was working on it too, or maybe it's some other part of The Machine that we still don't know about.
Spilling coffee? or whatever is not going to cause a system failure. Harold probably had already programmed some kind of emergency shutdown when triggered. Losing contact with an input mechanism that quickly probably was a trigger. So no one could alter any programming or even look at it from anywhere except from a safe location. (Harold off wherever he was, while Weeks talked with Nathan.) I am pretty sure Harold wrote the majority of the coding, I'm sure Nathan did some coding too. I am fairly certain that terminal was in the on of those floors where the Machine was being built so I'm pretty sure Nathan wouldn't be working on a new video game there. Another possibility: Harold needed be in Ingram's office so he could leave a spy pen to listen to Corwin's conversation. The ruined keyboard serves to explain why this "random employee" is present when she arrives.

I thought it was an excuse for Harold the IT Helper to be in the room, so he could warn Nathan and set up the spy pen, but why did he insert the flash drive?
Tthe flash drive is what made the computer go "system error" as keyboard drowning will not do that.
If he wanted ot warn Nathan why not simply call him? The pen camera would not have been needed if Nathan's computer had been working. Harold could have monitored the meeting using Ingram's comp.
