I think the Moonverse series by firesignwriter has some James/Jack/Will eventually; I know for sure that it starts out as James/Jack. In any case, it's a great read :-)

I also recced a number of my fave stories here; now quality confirmed, even! *feels accomplished* No Will/James, though. Those are pretty rare, or were in my PotC days circa '03/'04...

the_stowaway's "Sparrington Arc" is the one. You can find all the parts with links on The Stowaway's fic page on Cultural Infidelities, and part 4 or 5 (apparently another part was added since I've read them) Nocturne definitely has James/Jack/Will.
