Crisis Core's Zack Fair, no question~ Ugh, he's so awesome. He's everything I like in a character. He can be smooth and funny when he wants to be but for the most part he's like the biggest dork with a hero complex in existence and I love it and Zack baby you are a true hero now and forever ily. Himura Kenshin is a really close second, though. He's an insanely nice and just guy trying to make amends for the death and destruction he's caused with his naive outlook on revolution. He's got a shitload of skeletons in his closet and the guilt is immense, but rather than angst over it he actually sets out to help people and he damn well gets shit done. I just love them both so much <3
Favourite protagonist? Oooh, that's a hard one. I'm actually torn between Rin Okumura from Ao no Exorcist and oddly enough.. Ai Enma from Hell Girl

Butting in to say that one of the reasons why I love Rin as a main character is because he has been afraid of hurting others, something that sometimes doesn't seem to be mentioned much in shonen manga, but then he overcomes it precisely by also being afraid of not protecting them.
I've never seen Hell Girl, but the things you said here made me really curious.
I also agree with May that this is a pretty hard question!! I have a huge list of characters I like and some of them are main characters, but I think my favorite who really comes across as a protagonist and truly shines is Luffy from One Piece. I'm usually not a huge main character fan, I like the guys on the sidelines trying to help the hero along, but for One Piece I think the story is made by Luffy and he's the reason the story is being told. Sometimes when I like other main characters is not particularly because they are the main character, but with Luffy is happens haha.
hahaha people say this is a hard question, but when you're absolutely biased it's not that hard.... anyways, my favorite protagonist is Seta Souji/Yu Narukami from Persona 4! I know this is a little strange because Persona 4 is a videogame where you decide the answers so the personality of the main character is somehow shaped by you, but there are also some things in the characters' artificial intelligence that you can't change and those are the traits that make this guy a favorite for me. It's obvious that he's really loyal with his friends, he likes protecting others and he's the big brother type! I think the anime went beyond and added more funny things to an already round character (like his overall weirdness and his strange sense of humor) and after the anime I could only love him more. I'm sure I have other protagonists I love *coughcough*Naruto*cough* but this guy is my overall favorite.
