As you say, all characters have flaws--Frodo was too quick to shoulder blame that wasn't his and to wallow in self-recrimination; Sam was quick to jump to conclusions, and to think that "hobbit-sense" was the measure of all things; Pippin was too curious and impulsive; Merry was often overprotective and quick to judge. But JRRT was closer to his characters than anyone, and he'd know--and love--their flaws intimately.
In other words, he loved his hobbits warts and all. As do we--after all, if they were flawless, where would the angst come from?

There should be a whole essay about this topic--it indeed sounds very fascinating...and there are a whole lot of quotes that can support your claims. :)

Tolkien is right--as usual about his hobbits. He wrote a lot about them in his letters. :)
