Sam apologized at the end of 1.10 Asylum for saying bitchy things. It's still not something he was in control of, but there probably was a lot of truth in what he said, so I guess that makes it a sincere apology. There also was the mutual apology at the end of Tall Tales, but that was aborted by Bobby I think. *scratches head* That's all I can think of.
"Everybody Loves a Clown" near the very end when they are talking about John's death.
Sam says: "About me and dad. I'm sorry that the last time I was with him I tried to pick a fight. I'm sorry that I spent most of my life angry at him. I mean, for all I know he died thinking that I hate him. So you're right. What I'm doing right now, it's too little. It's too late."
In the beginning of "Croatoan" Sam apologizes to Dean for not shooting the Tanner's son while he was running away.
There are also a number of occasions in other episodes where Sam apologizes to people that they are interviewing. Usually for bothering them, or for their loss, but I don't think that's what you're looking for.

But then he followed up with 'if it wasn't you, it would have been someone else', which was true, and I think he just wanted to make Dean feel better.
